Eww! If you're going to use a seperate drives then have one for /home, since that's where most of the junk goes. And back up it regular-like. If you've got multiple drives then even a bzip2ball of /home could be stored on the other drive, failing something better.
/home is the important one, everything else is reinstallable.. :o)
